I work for Alternatives Journal (a Canadian environmental magazine), helping to manage their website. It's quite a large site based on Drupal, and parts of it have been cobbled together by as many as 5 different people, without much oversight as to the consistency of design.
I have the opportunity to change that; I've been charged to conduct a full strip search of the website and make any recommendations I can.
I have an idea of some of the things I'd like to change, but I'd love to hear some feedback from the GFWD community as well. I know there are a lot of savvy people around here, and your two cents are worth a fortune to me.

I like the colors, easy navigation, the layout, and the images. I would not change a thing!

Nice modification of drupal's aqua marina theme (I like it a lot!). I have to agree with NickyD about layout no. 1. It looks nice. The only difference I see to the second link that the content area doesn't have a background image at the top and that there are no modules beneath the tab menu and the green area is empty. I don't mind the green background header in the content area. Not sure if it is an improvement if you remove it.

The page scrolls horizontally on my netbook. The homepage lags terribly.
Right at the top, in the main title, the 'A' in alternatives might do well to have a red circle around it, same as the favicon. The 'A' is depicted in too many different styles throughout the site. Some of the in-post images don't use space very well.
In smaller nit-picking, he capitalization and underlines of the menu on the bottom are not constant, or hit-and-miss.
On the left menu: only one of three headings has an image, and a minimize feature to increase article space would be nice.

There are no modules on pages besides the home page to allow more content above the fold. But maybe we should make the green band below the nav menu a little thinner, so it just acts as a border.
@Jason:
Thank you for confirming the horrendously slow page loading. And I know, that horizontal scroll is frustrating. Even when the content fits on a screen, cometimes there's still a scrollbar for a few pixels. It's a mystery, but needs to be fixed for sure.
Good point about the logo. I think our editor is in the process of getting a completely new logo designed, but when that comes around we should definitely make the branding consistent.
Thanks for noticing the nitcpicky issues; I hadn't thought of them before.

RANT… please don't take serious
I don't know how important it is to your client, but the use of JPG images is something that bothers me… It noticeably degrades image quality.
Of course, you probably could not convert them without some raw source (which is probably not available)

I'm with Len, I really like the http://www.alternativesjournal.ca/ design. It looks much more vibrant than the other one. One little suggestion: how about moving the tag cloud above the recent comments section?

Sam: The loading time doesn't bug me, it is the flash element in the header which lags on my netbook.

Duly noted. I wonder if it's even necessary to have our back issues on the homepage? I'm trying to get rid of flash as much as possible.
